I'm betting that there is some sort of obstruction that is preventing the hot water from flowing through the inoperative zone. When you bleed the system, whatever it is is moving around, but once the system starts up again it re-obstructs the system.
I'm an engineer, and familiar with but have never worked on a hot water baseboard system. Perhaps someone with more hands-on experience will have a better answer for you.
